Stockport stunned the home fans as they turned up and stole a win.
Anthony Elding grabbed the first goal, stabbing home from 12 yards before substitute Anthony Pilkington pounced deep into injury-time to put the result beyond doubt and cut the Dons' lead at the top of the table to three points.
The win ended a nine-match winning streak for the Dons.
And MK assistant boss Ray Mathias said: "We didn't need to give them a rollicking, the result has given them a kick up the backside.
"We have got to go on another run now and if we can win another nine or 10 in a row I'll be delighted."
Confident Stockport boss Jim Gannon said: "The result didn't surprise me, but to a lot of people who generally judge you it probably did.
"It was a fantastic team effort and great to get the win. We took our chances."
