Another new paper published! ⭐ Machine learning prediction of Vibrio parahaemolyticus ST3 expansion dynamics using eco-evolutionary drivers. 🦠 The 4th and penultimate of my PhD. Here we used genomic data and machine learning, specifically a random forest classifier, to test a range of ecological and evolutionary drivers for their potential in predicting Vibrio parahaemolyticus ST3 expansion dynamics. The highest predictive accuracies (ranging from 0.722 to 0.967) were achieved for models using a combined eco-evolutionary approach, in predicting dynamics such as population structure, delineating introduced vs established isolates, and predicting the success of an introduced isolate in a particular ecological area. Our study gives insights into the eco-evolutionary mechanisms facilitating environmentally-sensitive pathogen emergence and expansion, and showcases the potential of machine learning models using genomic data to contribute to this understanding, and prepare for future pandemic expansions. The paper was published in JMIR Publications Bioinformatics and Biotechnology, as part of a theme issue on "Machine Learning-Based Predictive Models Using Genomic Data". As academics, we love sharing knowledge, often through papers with varying quality of data visualizations. Over the years, I've come to value concise and inspiring visualizations. Revisiting my top-cited paper, "Barriers and Facilitators to the Implementation of eHealth Services: Systematic Literature Analysis" (2019), I can see how my approach to visualizations has evolved. We, that is the SIG #ConsumerHealthInformatics of Deutsche Gesellschaft für Medizinische Informatik, Biometrie und Epidemiologie (GMDS) e.V., conducted a literature review and visualized the geographical distribution of the reviewed publications as well as the temporal dimension (that is in which year did the authors publish their papers). “We” include Björn Schreiweis and Julian S., Veronika Strotbaum, Martin Wiesner, and Björn Bergh. If you are interested, here’s the link to the full paper: https://lnkd.in/ertYgib2 Initially, I used base #R for bar plots (didn’t know of #ggplot2 back then 🫠 ), which resulted in a graph that, in hindsight, had several issues (see Image 1): Overly complex patterns Non-standard country abbreviations Confusing zero bars Thanks to feedback from JMIR Publications editor, the revised graph improved clarity (Image 2) but still had drawbacks: The placement of the county labels right at the top of the bars also helps as it is no longer necessary to rely on the patterns only. Drawbacks here: It is difficult to discern the cumulative output for certain years, e.g., 2018 and there is still heavy use of patterns. How to do it better? Today, I propose a new approach inspired by a Steam-leaf plot, making cumulative output easily detectable (Image 3). By using a monospaced font you can even add more clarity (Image 4).
