One of the most challenging piece related to water treatment design of experiments is around correlations. Every method of experimenting is full of correlation traps as the water chemistry is complex, membrane design and behavior is complex and all parameters come in play that involves multi-dimentional modeling. Elimination of these correlations while focusing on ones that will demonstrate the efficacy of your experiments, without introducing variability from correlated factors is key to hitting hole-in-one. As it says confounding variables are - temperature, concentrations, time, pH, phase-correlations of ion-species. For example pH alone change how a HCO3/CO2 exists in water and Temp can changes reaction rate or membrane permeability. :)
