Whenever I'm working on a story based game, The very first thing I do is: 1. Sit with the level Designers and Storyboard team to visualize how the story is to play out. Then; I start to integrate gameplay mechanics and level elements in such a way that they drop cues to the story before; any cutscenes or npc interactions can explicitly drop the story

Use the mechanics to help tell your story and only add mechanics that have some significance to the narrative and setting. It's okay to have some exceptions, especially those that aren't always available, like minigames or humor elements.
