Meet another brilliant member of the grit42 team, Mariana Ribeiro, who is working on the VICT3R project for us. Just before Christmas, Mariana released the first R package, vict3rrapi, designed to allow users in the project to connect to the grit42 API and access data without the need to interact with the grit42 platform. Mariana is a Bioinformatics and Biostatistics Master Student at School of Health Sciences - Polytechnic of Porto. She is working from Portugal at the moment but will move to Denmark to join our Copenhagen team at the beginning of February. At grit42, she will, in addition to the R package, be involved in implementing a QC/dictionary pipeline for SEND files as well as implementing the R pipeline that will generate the actual Virtual Control Groups to replace living research animals.

Planning animal studies can be a challenge. Different species, conflicting light-dark schedules, various study lengths, etc., etc. To help labs utilise their animal facilities' capacity efficiently and keep track of ongoing and future studies, we have created a new animal facility capacity module for gritAnimal. As the year is coming to an end, it seems like a good time for a little update on how the work with the open source version of grit is progressing. We’ve been putting considerable resources into transforming it into a modular platform, and we're happy to report that the core part is well underway. In the video below, you can get a glimpse into the platform and see how to upload data and map fields via lookup in other database tables. All that, as well as data tables with filtering options, is already in place. Right now, we are working on splitting our monolith into neatly packaged modules. The first proprietary module is also in the making. In other words, we are on track to launch the open source version in Q1, and we can’t wait to get it out there and into the hands of lab scientists and researchers.

Great progress on the VICT3R project! Earlier this month we were able to tick off the first delivery as we have now developed, tested, and deployed the first version of the grit42 VICT3R platform. The platform is going to contain the historical data from animal studies that researchers will use to generate virtual control groups (VCGs) in order to reduce the use of research animals and enhance accuracy and efficiency in toxicology research. Our Scientific Data Management Platform (grit) was used as the starting point for the development of the VICT3R database. We were able to re-use the general database and web platform as well as the existing frontend with data tables and the sorting, filtering, and exporting functionalities. Some of the things we have been doing so far: Updated the database model to better fit the storage of SEND data and especially to enable fast searching across large amounts of SEND data stored in several different domains. Simplified and cleaned up the entire code base so all legacy features that are not needed in the VICT3R database have been removed. Loaded data from 90.000 animals into the new database and updated the frontend dashboard to show statistics on the data and enable display, sorting, and filtering. Next up, we will start to add the underlying infrastructure for the QC/align/enrichment pipeline, which will ensure that all the control data contributed by project partners will be consistent and fit for purpose as the data source for the VCG creation.

These days, he is kneedeep in our scientific data management platform, cleaning up code and modulising it to make it ready for re-launch as open source. We want to make it easy to download your version of grit and start using it with your own data right away, so packaging everything right and providing in-platform documentation is high on Jonathan's agenda right now. This week is World AMR Awareness Week and the theme is “Educate. Advocate. Act now.” And action is very much needed. Antimicrobial resistance is a major threat to public health worldwide causing more than 1.000.000 deaths per year. This number is predicted to increase by 70% by 2050. We are proud participants in one of the programs that are taking action, AMR Accelerator. An IMI programme comprising 9 projects with the shared goal of progressing the development of new medicines to treat or prevent resistant bacterial infections. grit Scientific Data Management Platform serves as the central data store in two of these projects and in a third, the COMBINE data management project, we have helped develop FAIR data templates to ensure structured and aligned data collection across the data producers, enabling cross-study analysis.. The projects under AMR Accelerator run until 2025-2026 and right now sustainability is a hot topic. We need to ensure that research on the data can continue beyond the project period and our hope is that the upcoming open source version of grit Scientific Data Management Platform will make this easier.
